QB Issue Resolution:

I have managed to fix the issue by turning off MTD and on again:

 

  1. select Gear icon -> Accounts and Settings (under Your Company)  -> Advanced Tab (on the right)
  2. Look for the line “Making Tax Digital     HMRC connection     On” and select the pen icon
  3. Select the button “Learn how to Disconnect” and follow the instructions to disconnect.
  4. Select the same “Making Tax Digital” row and this time select “Learn how to connect” and follow the instructions – have your login details for HMRC to hand.

Once reconnected the problem goes away.

 

For Intuit “Support Specialists”, the issue appears to have been caused by a previous VAT repayment which did NOT go through the “Record Refund” option against the VAT return.  It looks like an automatic rule was created from the previous+1 repayment by someone, so when the last repayment came through our bank, it was automatically added.  The VAT Return was marked as paid, yet did not have a “View Payment” option associated against it AND the refund was not listed under the “Payments” tab, unlike the previous+1 repayment.

 

I have since deleted the rule, and the last repayment in the bank account, and used the “Record Refund” option of the VAT Return to re-enter the refund.  Everything now looks normal.
