QB Issue Resolution:

Thanks for clarifying your question. I did some test to see if it’s possible to show the actual Balance Due amount of a customer in the email message template. However, the result tells me that it is default to show just the Total Invoice Amount excluding the payments/credits applied to it.

This is a good observation and I suggest going to Help menu> Send Feedback Online> Product Suggestion and let our product developers what changed should be done.
