QB Issue Resolution:

You would use the receive payment screen just as if you received a physical check for payment. You can choose e-check or ACH as the payment type if you’d like and enter in the document/confirmation number if known as the check number. Then Record Deposit into the appropriate account.

If you somehow recorded the deposit another way, that transaction will need to be deleted so that you are double accounting for the deposit.
