QB Issue Resolution:

Once an invoice is fully paid, the payments applied shows the sum of the Credits used and the Payment received.

As a work around, if you really wish to show the Payments applied and the Credits used to pay an invoice, you may consider the use of a Payment Receipt. (Please see attachment below)

This receipt will show that the first payment was applied to the two invoices and the second payment was applied to the second invoice alone. (Please see attachments below)
