QB Issue Resolution:

Any unpaid invoices are treated as income when you use the Accrual accounting method on your reports. It’s opposite to the Cash accounting method where the invoices are only treated as an income when they are paid.

You can change the method used on your reports to Cash (see screenshot). For additional information, please refer to this article: Change the Accounting Method.

On the other hand, it sounds like your QuickBooks is set to automatically apply any unapplied credits to your open invoices. We can turn this off.

  1. Go to the Gear icon.
  2. Choose Accounts and Settings.
  3. Select Advanced, and click on the Automation section.
  4. Un-check the Automatically apply credits checkbox.
  5. Click Save, and click Done.

To avoid doubling the invoice payment, it’s best to use go to the Plus icon and choose Receive Payment. Or, you can open the invoice and hit the Make Payment button.
