Backup: I just installed Quickbook Pro 2018. I go into the program and it wants me to select the company file,I can not get any further unless I have my flash drive plugged

Open QB, click FILE > OPEN OR RESTORE > OPEN.  When the window opens in the upper path enter where the file is located and in the bottom where you want the file to be saved (on your hard drive).

Backup: In the window for bankreconciliation, tells me that the account has not reconciled since October 31,2017, I just reconciled June 30,2018

Did you perhaps open an old data file? Or restore an old .qbb (backup) file? Are you looking at a different account from the one that was reconciled on June 30?

Backup: I am trying to run scheduled back ups in QuickBooks 16 but they are not running. Does Quickbooks have to be open to have the scheduled backups run successfully?

There’s a way on how you can successfully backup the file to a regular schedule.

The Scheduled Backup will work regardless if the program status is open or close. Just make sure the backup location is accessible in the software.
