bundle item: How can I print an invoice without the line items that show a 0 quantity?

best you can do would be to create a bundle item, put those items in the bundle and set it to not print all items

that will reduce the issue to one line entry of a zero amount

but you can not get rid of it totally as I understand it

There is no such thing as sub inventory in QB

sub items in the item list is only used for organizing the list, you must purchase each item and sell each item individually.
