If I understand what you are asking, marking a payment as cleared, you only clear items in connection with reconciling an account to a statement. Or when you know that the check has cleared your bank.

If you match items on bank feed they will be tentatively cleared.

Desktop versions are a one-time purchase and you can create/open as many company files as you have hard drive space for.  QBO is a yearly subscription for every company created.  There is no connection between the two.

If it is showing on your bank feeds page it means your bank connection has a problem or is disconnected.  Click fix it button.
