Never pay what the CRA says you might owe, as it’s only an estimate based on what may have been reported on T2 (or T1) returns filed.

The CRA will have informed you as to your filing requirements as being monthly, quarterly, or annual filers.

What you will need to do is file a G/HST return for each period for the time frame in question by the CRA, or file amended returns if the CRA deems that they have now been filed due to acceptance / compliance with their guess. Ideally (if functional) you could use the File Sales Tax function to prepare these returns, and then summarize them all in a single letter to the CRA. To do so you may have to adjust for the entries made for the instalment payments to the CRA if they affect the G/HST payable account.

The fines,penalties, and interest are all recorded in the expense account you would normally use for such charges (Bank Charges & Interest, or other). If the prior year has not been closed (statements prepared and T2 completed by your accountant) then you can enter these charges as a prior year expense, otherwise leave them as a current year expense, and your accountant can decide if its worthwhile amending you prior years statements and T2.
